You know, if your feet and ankles are really bothering you this badly, to the point that you're researching and asking random internet strangers for advice, perhaps it's time to see your primary care provider.
"Go see your doctor" tends to be thrown around a lot in discussions like this. However, if this has impacted your daily activities and activities in which you'd like to participate to the point that you're looking for help and are willing to consider the advice of random internet strangers then go see your doctor and get legitimate help from someone who can see and touch the areas bothering you.
And where's Trent? He's good for a discussion on ibuprofen.

This. Also, make sure that your footwear is not causing this by going to get fitted running shoes or do some research into what type is best for your running conditions i.e road, trail etc.
